Welcome to the family, you're on the right site to get answers to questions.
General Discussion forum is usually what gets alot of traffic.
When you say it's running hot, what temps are you seeing on coolant and what is telling you that it's running hot?
Is the dash light on or are there gauges showing this or you looking at the scanmaster clt readings?

Nice, where is Arizona

I have a water temp gauge that shows it going up to 225. It has a twin fans. I think I may need to flush radiator, it sat for awhile, 6 months.

Are you sure that both fans are running?
If it was awhile since the previous owner had the 50/50 stuff put in, a flush couldnt hurt. If both fans arent running though on a dual fan setup, it wont cool off with just the one fan as easily.

Both fans are running for sure. And the fluid looks clean. I have a methanol injection system installed. Would that make it run hotter?

Methanol Should make it run cooler. Here is something that I have not seen answered or asked. How old is the radiator? The radiator could be clogged with lime build up or rust. Also if you motor has never been apart, then you may have build up in your heads or block. Not to forget the heater cooler..... What thermostat are you running? Autozone carries a 160* in stock..... Where are you located?

I'm in Gilbert and work in Mesa. When the a/c is off it runs 190 degrees. I'll find out how old the radiator is and check the thermostat.

I also want new mufflers, mine are shot. Will magna flow be fine? Don't know how it will affect the air flow, if at all.

You can't run the AC with the stock setup in the Arizona heat. What's the temp outside? I'm sure your close to the 110° range around this time of year.

Like stated above, go see Nick. He'll square you away.
As far as exhaust, look in to Pypes.
