Seeing uneveness of crank and water pump pulleys

My sleep apnea is winning

Just putting first rebuild off this 3.8 together, and now i notice that crank and water pump pulley are off from each other by about 2 millimeters . I used a new timing cover and kinda believe its the culprit. Am going to run anyway and hope the belt will ride ok.
Anyone seen this?
