If you make a few passes without beating it up at the line (brake torque, boost) in order to get the mph optimized, does it then screw things up when you finally do a hard launch?
Thinking that maybe the car will have had a better head start so it will be working harder at the lights, making the previous tuning inaccurate.
Yes, no, maybe?

I don't believe so. The tune you put on the car has more to do with running down the track at wot. Obviously if you have it tuned on the rich side, it may take a little longer to spool when you do try to launch hard.
