I ordered the TA Performance cover yesterday, as well as the stud kit to replace the stock bolts on the carrier bearing caps. How big of a pain is to replace those 4 bolts?

Shouldn't be much of a problem at all. Do them one at a time. Remove a bolt, put in the stud and nut, tighten moderately. Then go back and torque them to specs.
