    If it runs better with the MAF unplugged, likely a bad MAF. ECU goes into limp mode with the MAF unplugged and runs off the CALPAC chip, if memory serves.

    If you're talking about losing the tune you programmed yourself via the chip, you would end up losing the tune because you have to unplug the orange ecm wire in order to connect it to the tune saver.

    Misfire when warm

    If you're still running the factory ignition system, I'd look at the coil pack and/or module as possible culprits. Ignition problems will often show itself after warming up a bit.
