I have an ATR crossflow exhaust - I paid to have it installed while I was having springs and shocks put on at the same place. It was a long time ago and I don't have the paperwork as far as I know. I was having hell replacing my fuel tank and noticed it was hitting my exhaust. Staring at it, I think the shop may have installed it wrong - perhaps the muffler should be vertical, with the exit tube over the top. On mine, it is canted with the top against the differential and the bottom against the gas tank, and the exit tube wrapping under. It's missing a few of the mount locations, and it was too much for the remaining mounts since 2 of those eventually broke. My car has been in a wreck and is not perfectly straight, and I vaguely recall him saying it was a pain to install. Shame on me for not having him put it on a lift and going through it compared to the instructions before I left. And anyway - it held up for a number of years.
Anyone know the proper routing? After I fix my doors, I need to take it somewhere to rehang it where the mounts are broken - and maybe I need them to pull it down and re-do it. It drones a little, so I'm thinking about a small extra inline muffler anyway.

Vertical would work out better for interference/clearance.
Just make sure you don't stress the muffler too much with the pipe fit if you change it, the end caps will rip right out of it.
Just my .02 from fitting one with TA girdle and a HR Parts swaybar.

I have that system. When I installed my Ridetech suspension it created interference with the passenger side suspension. I ended up capping the passenger side entry to the muffler for a temporary fix. Been on there 4 years running as a single side exhaust. My muffler sits kinda vertical at probably a 45 degree angle to the top over the rear end

Bought 2 of these when they were brand new back in the day. The issues you describe have always been there but you can finagle it enough to work it out…. I still have one of the systems installed on my blue car and there’s nothing like it. Sounds so much better than any of the newer versions.

The drone / oscillation sound originates in your engine. It will clear up completely if the engine is balanced.
