The stock reservoir has several partitions inside it. I just changed my brakes. Do both sides need to be filled with brake fluid up to the line?

Yes, you need to fill both to the line. One side is for the front brakes and one side is for the rear brakes. If air gets sucked in you will have to bleed more.
 
Just make sure you pump your brake pedal 10 times with the engine off before you check the reservoir. Pumping the pedal 10 times will empty the brake fluid that is stored in the accumulator ball. then fill up both sides of the reservoir to the lines. It should look about half empty when your done.

Clarification: The passenger side of the fluid bowl should be half full after you pump the acc ball back up. Aka - turn on the key to let the pump motor run, but don't start the engine.
The drivers side of the bowl should be kept full at all times.
