The mouth of the turbo does not line up in the center of the IC inlet mouth.
The IC seems to set too low.
Any suggestions?

If you can't tweak the IC up anymore you could "re-clock" the turbo compressor. Fairly easy to do....just loosen up the bolts and twist the turbo compressor until it lines up. I had to clock mine a bit when I installed my new TA49.

You might need to re-clock the compressor housing a lil bit. Just loosen the bolts a shade and turn it till it lines up.
 
The first install I did the reclock thing, but had problems with swaybar clearance (commonly reported).

Last spring I clearanced the airdam piece above the IC scoop opening and now I can install the V4 with the old turbo clocking and no swaybar interference.

That piece of air dam is like an inverted "U" with stiffening ribs every few inches. I just cut out the ribs so that the V4 scoop can smash the "U" and install higher.

Your results may vary.

FWIW mine fit perfectly outta the box. But....when I put poly mounts in, the engine sat higher and I had to "adjust" the scoop. The turbo doesn't line up with the V4 as precise as it had without the poly mounts, but there's enough flex in the hose (adapts from the 2 1/2" V4 inlet down to the 2" turbo outlet).

I have a poly mount too. That may have been when I reclocked the turbo, but I always had swaybar clearance issues (rattled in reverse with brakes applied) untill I clearanced the air dam.
