Help with window alignment

I just replaced my outer window sills, I did this by removing the window. Problem is on the driver's side the window will not roll up all the way to the top, when you shut the door there is like a 1-1/2'' gap between top of window and top of roof. How would this happen? Also how can I fix this? The passenger's side is perfect it is just the driver's side.

There is 2 adjusters near the top of the door by the window sil....just below the window sweep (one on the front of the window....one on the rear of the window) these have slotted holes allowing you adjust the height of the raised window. My guess is you removed them to get the window out.... and when you installed them.... they were all the way to the bottom of the adjustment. Let me know how it turns out.
