When using a aftermarket head unit which has pre-amp RCA outputs and a built in LPF. Should the LPF be used on the head unit or the one built in to the amplifier for subwoofers. Someone even told me to use both?

It depends. Does the head unit have the crossover frequency you want? If it does, then defeat the x-over on the amp. If not you will have to use both if you use the sub out RCA of the head unit. Or you could possibly bypass the head unit if the sub amp has a high pass out to feed an amp running other part of the system. A bit more info on the system would help.
