I'm reaching a bit here but one of the things that will cause that problem is a worn out fuel pump. A pump on it's way out will sometimes pump ok when "cool", but once it gets warmed up or hot it starts acting up.
What did the fuel pressure read?
Have you been able to read the ecm for any possible codes?
