Rough idle caused by trans?

I've been having a lot of problems with my trans that I don't think are completely solved. Without getting into the history or details, I have what feels like a rough idle - almost a vibration. It appeared after my trans failed and hasn't gone away yet. It's not a miss, and it does it in drive and in neutral. I replaced the turbo, valve springs, fuel injectors, plugs, wires, O2 sensor, and chip over the weekend. It does the same exact thing. I'm thinking if it were an engine mechanical problem, I'd know it by now.

The trans has been completely rebuilt, I've had a couple of different converters in it, front pump is new too. Is there anything in the trans that could be causing something that feels like a rough idle. Off idle, it's smooth as glass.
