Any downsides to running a 5.960 rod with a 3.625 stroke? Block has stock deck height. This gives me a ratio of 1.64 instead of the 1.7 that I wanted. Give me your thoughts, thanks.

No issiues with running a 5.960 with that stroke it will work just fine assuming everything measures out right. The only downside is more side loading on the cylinder walls and less dwell time over TDC. Many claim horsepower gains with longer rods do to the extra dwell time but, with the difference of 1.64 - 1.70 it will be minor if any thing at all.
