I currently have a TE-44 that has the seals going. How much does this affect the performance of the car? Since i am going to replace it what will be the best for my setup??

2800 stall lock up converter, 36lb. injectors, Hooker headers, Hooker downpipe with external wastegate.

If you wanna go much bigger I'd recommend a higher stall convertor and larger injectors. Figure out how fast you wanna go in the end then buy a matching turbo. TE-44, TE/TA-51, TE/TA-60, TE/TA-60, TE/TA-61 would be in your current combo range.

Your car probably would also like stock headers better than those hookers. Hookers work better on 10 sec or faster cars. They can cause slow spooling otherwise on milder combos.
