Warped rotors or PM problem?

I haven't had my GN for a terribly long time, but ever since I bought it I've noticed the pedal pulsates as a car will if it has warped rotors. I didn't know if my diagnosis is correct or if thats the way these things feel with the Powermaster setup. It makes it very hard to make a nice smooth stop...
