Why don't you just take it to an upholstery place? I did that whit mine came out great and I also have an astroroof.

Well I am going to take it to an upholstery shop to have the new seat covers done but assumed it would be good to replace the original since I am sure the cardboard or whatever is in there is rotted, the Astroroof leaks so water collects in the top and it hangs down.

A good auto upholstery shop could install a new rubber seal around the astro roof and redo your headliner at the same time. It's a big job because the astro roof has to come out to install the seal. Leaking water could be causing the roof to rust so it should be taken of.
