Aftermarket SFI flex plate hole alignment issues

I was trying to attach the transmission to the engine, while out of the car last night & couldn't get the holes to line up on the torque converter.
We tried drilling the holes 1 size bigger, sanding the paint off the centering pin of the torque converter & different hole positions. I talked to the manufacture of the torque converter today & he said that to keep making the holes larger till I can get the bolts started. I was just checking if this is safe or common thing to have to do & things wont go wrong when going down the track later?
 
ptc from dusty needs the holes drilled for the larger 7/16 bolts
 
The plate holes were large enough. I can get the plate to bolt to the torque converter when not mounted to the motor, but not when bolted to the motor.
 
The holes were big enough, before I opened the holes up to the next size, for the above test.
