what brakes did they not clear? ls1 c5? front rear?

They didn't clear the aftermarket SSBC Tri Power Calipers. They are actually an upgrade from C5 calipers. I don't know how much clearance oem C5's need? These have 7/8" clearance, so I'd imagine it would fit most.

Check this post. I read others as well, and it appears the C5's need more clearance than the LS1 brakes, so you should be good:
