I had a similar problem when I replaced my door and it turned out that the door itself was twisted and out of shape. Probably not your issue but I thought I would throw it into the discussion.
Jeff
I was thinking about that also because these doors aren't original and always fit screwed up. How did you end up fixing it?

I used the energysuspension kit.

I would still check. He could have put the washer in the wrong place. When the doors twist, they appear low. The fix is to put a board at the top rear of the door, and push the bottom to tweak it.

Usually you can feel your door drop down ever so slightly. I had a hell of a time with trying to replace the hinge bolt. I went out a bought a new lower hinge from GM. They still have top and bottom ones availabe. once you verify your issue with the body mounts. The bottom hinge on the door affects the top alignment of the door and the top hinge affects the bottom. Imagine an X through the door. To adjust this you would use the bolts that mount on to the body. The bolts that mount on the door controls the tilt of the door In and out. Hope this help a little.

I tried playing with it today again with no success, im starting to get nerveous the body might be tweaked, is that even possible? im just paranoyed, my body guy doesnt want to waste his time with it now since the doors will have to come off before paint. i just want to make sure its going to look good before it goes to paint $$ lol. the door just doesnt seem to have enough play to get it to the angle i need, maybe i have to shim the hinge.

Double check the hinge pins and bushings. I find it easy to check these by opening the door about 3 to 4 inches away from jamb and holding the bottom of the door you then pull up, youll hear and feel it if theres any problems.

Understand that there are TONS of adjustment on these cars. if your door is tight in the bottom and a gap on the top, that means you have to lift the front bottom up to even out the gap. I have a T-top car but I'm also a autobody painter and have done a few of these car's doors. You'll probably have to adjust your fender after and then do your windows so that they seal again. There is enough adjustment that you'll get it.
also like everyone said, do your pins and bushings regardless of whats the matter.
