I have an engine that is all apart and I need to know if it makes a difference where the pistons go or are they marked so you know where 1 thu 6 goes?

If they are the pistons out of the block you have then yes it makes a difference as they all wear differnetly and should be put back in the same hole if you dont know which hole they came out of then you need to fit them to the block with feeler gauges to get them in the hole within the specs for side clearance maybe somebody else knows more and will chime in

If I hone the cylinders out and use new pistons and rings does it make a difference on which pistons go where? I probably should let someone else do it. Does anyone know someone in Columbus, Ohio that does this type of work?

You should really fit the pistons to the block
You have to put the piston in the block and check side clearance
because belive it or not even new pistons can be different sizes I have gone thru as many as 12 pistons on a v8 rebuild looking for ones that fit within specs
