Fresh 200r4, now having problems with the 2-3 shift

My car is having problems with the 2-3 shift. I bought this car with a spun rod a while back and built a new motor for it. The car had a freshly rebuilt 200r4 from GN Restorations in TX and they used all CPT parts( I have the receipts). WHen I got the new motor in it the trans flaired and was sluggish on the 2-3 shift. I have a buddy that rebuilds transmissions and we went thru it and installed a CK Perfromance shift kit and built it according to the CK Perfromance manual. The band and clutches were a little burnt when we tore it down but not bad. We replaced the direct clutches and band with Red Alto clutches and band, installed the shift and put it back together and it does pretty close to the same thing. It either slips/flairs the 2-3 shift or if you jack up the TV pressure is sort of chugs a time or two before is makes the shift. Any ideas? I wonder if the original builder made a mod the trans that is causing this and it wasn't reversed by the rebuild on shift kit?
