Routing cooler lines

I know the concept of out of the trans thru the rad. into the external cooler and back. What I was wondering is if their is a preference as to run the fluid from the bottom of the cooler up to the top, or reverse the flow to run downward. I'm wouldn't think there is a difference but I'm sure there are some theories out there.
