The wastegate control in the stock ecm and most aftermarket chips is a simple table lookup at X rpm set Y dutycycle. It assumes that the solenoid/turbo combo produces Z amount of boost at Y dutycycle. I would suspect that that solenoid would need a differently calibrated table.
 
Let a chip tuner weigh in here because most of that is hypothesis on my part.
