Water Bypass- HUH?

I have a sheetmetal intake and i got some radiator hoses and saw that there was this little kinda 90deg small rubber hose like 4" long. I think it goes on the outlet on the back of the water pump?! Where's the other end goto? Sofar ive had this "extra" fitting on the pump plugged off. Do i need this line anyway and what's it do?! Also, keep in mind my engine is not even close to stock and i dont have a good recollection of all the hoses on a stock GN.
 
It should be an "S" hose, and it goes from the back side of the pump to the front side of the stock intake. It is called a bypass hose. I am not familiar with what your sheet metal intake requires.
 
That sounds like the bypass hose. It goes from the front of the intake manifold (the little plenum that houses the thermostat and collects coolant from both cylinder heads) to the water pump suction and bypasses the thermostat.

I'm rebuilding an engine now and, among other things, plan on blocking the bypass off and using a modified thermostat with holes drilled in it to function as the bypass. See http://www.evanscooling.com/html/bGN.htm.
