1/2" NPT to 5/16"?

Would there be a problem using an aux trans cooler that has 1/2" NPT connection in conjunction with the stock 5/16" trans lines other than needing a reducer fitting to make connections?

nope. pretty common, actually. they made the fittings big to cover all the applications it might be used in- from a stock commuter car to an all out race car.
