Extender chip problems

I just finished installing an extender extreme chip in my GN and the A/C, throttle, and parking lights change the settings but the shifter does not do anything. What could be the problem? Question two. When I was hooking up the parking lights to the gray wire under the radio something was not right. The gray wire comming down from the harnest was spliced with a blue clip to another gray wire going under the console and there was also a black wire together with the gray comming down from the same harnest that went no where. I tested it and it was a negative polarity. Where does this wire go and why was the twp grays spliced. Any ideas?
