Can it be pretty well assumed when the trans starts flare shifting the 1-2 and 2-3 shifts that the frictions/band are pretty well shot?

In my (admittedly limited) experience, that has always been the case; if the tranny juice smells burned it is for sure rebuild time. (Even a few WOT slippy-slide shifts at the power your cars put down is enough to toast the frictions).
A person could get lucky and notice slippage at light throttle and then troubleshoot a leak that doesn't require a full rebuild... it won't happen in my life.
 
if the transmission oil isnt red and transparent then it is safe to assume damaged friction elements are residing in the transmission.install a pressure gage to be sure

Chris,

The pressures all checked well within specs. I use the Allison hydraulic trans fluid and it is transparent to start with, so that can't be judged. However, the fluid does NOT smell burned.

The intermediate servo will push in at the very least a half inch (checked with trans in car). Maybe I need one of your extendo pins?

I don't want to speak for Chris, but a half inch is way too much. I have read quite a few of Chris' old posts and he recommends that you size the pin until you can just get the snap ring on the servo, and then take another .060 off the pin and it is perfect.

This then, means that the servo cover can only be pressed in about the thickness of a 25 cent coin.
