does fuel pump relay still work with a hot wired fuel pump.

It should, it's output provides the trigger signal for the hot wire relay.

Unless you design your own and bypass it by using the ECM's output over on the passenger side fender to directly drive the hotwire relay.

It would depend on what source of 12v you used for the on/off side of the relay. If you used key on 12v or something else it wouldnt matter.
