I just got my motor in the car and it's pretty strong. Well, I have noticed that the trans is starting to shift inconsistantly. I pulled the dipstick and the fluid is'nt as pink as it used to be. Its not brown or anything, just seems darker than newer stuff. It also has a slight burnt smell. I am running an Art Carr 9 in and a pretty large cooler on the car. I mounted the cooler horizontal below the front mount. Two questions. Is the cooler getting enough airflow the work correctly and if I change the fluid and filter now, can I head off major problems or is the damage done.

I was told that when the trans fluid gets dark red, that usually means that the clutches are burning up. Also, check to make sure the TV cable to your throttle body is tight. That was the reason mine burned up. 
I'm not sure your cooler is in the best location, especially with that much convertor.
