my car was painted awhile back and also the heater core was replaced, and now when it rains I get puddles on the pass. floor and behind the pass. seat! Where the hell could this stuff be leaking from and how can I stop it? I've caulked the crap out of the heater box, but no help. Could it be that the body shop pulled the windshield out and the seals are bad?
 
have someone with a hose spray the car while you are in it in the various spots you think may be leaking and see where it starts to get wet.
 
You say you sealed up the heater core box. Did you seal where the heater core meets the firewall?? I know I had a similar leak and found that I needed to reseal that place where the plastic of the heater box meets the metal of the firewall.

Also, check your back window. I had a mysterious leak for a while that I couldn't track down. Then, when I was going to have my car painted, I noticed that my back window had done a real good job of unseating itself. To the point that I could push the window and see light between the body and the window. It was only hanging by the seal at the very top. One good launch would have done it in.
 
make sure no leaves or crap are clogging the drains in the cowl area if so clean it out that will cause leaks, if not get a friend with a hose and rip the dash apart, ive seen the foam gasket torn where the heaterbox sits against the firewall thats a bitch.
