I'm sure there are two that you have already considered and those are 2 of 4 options. Put new stockers back in or body bushings are worn causing it to sag.

Would never put stock back in but didn't think about body bushings. Good idea. Anyone carry poly body bushings?
 
mounts have slotted openings for the long bolts.
loosen and twist the motor for clearance then retorque.

or
pull downpipe off turbo , drill holes one size larger, reinstall bolts and push down pipe down for clearance and retighten
 
Ya. I had to loosen and twist the motor on my setup as the poster above mentioned. I ended up replacing the front body bushings on my car but it did not really seem to help the clearance issue with the A/C box all that much. It is still a tight fit but I wrapped a bit of Thermo Tec tape around part of the pipe so it wouldn't heat or damage the A/C box... The tape kept vibration down as well.

twist the motor some or keyhole the bolt holes in the downpipe a bit where it bolts to turbo a small move there is big at the bottom

Never experienced these problems with my car when I installed the HR poly motor mounts & transmission mount. Both my 3" THDP & SE Turbo Down Pipe fit just fine with no such issues. Have since installed new body bushings and still no fitment issues with my DP.
Guess I must be lucky.

X4 to the above suggestions.
Just be sure to check your wastegate puck footprint on the turbo exhaust hsg after opening up the down pipe holes....you want to be sure it's still sealing 100%.
