I need to re-clock both ends in order to get the oil drain positioned on a TE45a. Anything special I need to know?

On the compressor cover, loosen all the bolts but don't remove them. Now, depending on what compressor cover it is, (E cover, S cover, H cover if PTE based, I believe all T-netics have the O-ring on their backing plates but not 100% sure) will determine if there is an O-ring that seals it to the backing plate. If it's an E or H cover, there should be an o-ring, in which case I recommend completely removing the bolts and carefully bumping the cover off of the backing plate. Using caution with the amount of force used to bump the cover off of the backing plate, we don't want the cover to hit the fins of the compressor wheel. If it's an S cover, they typically did not have the o-ring and you can use a rubber mallet to tap the cover into position.
E cover has a 3" inlet, 2" discharge .60 A/R
S cover has a 4" inlet, 2.5" discharge .70 A/R
H cover has a 4" inlet, 3" discharge .75 A/R
Once you have the cover clocked, it may be necessary to rotate the cover down slightly in order to get the bolts started. If you have to do this on a turbo that does have the o-ring, I would recommend giving the o-ring a small dab of oil or petroleum jelly to help the cover spin easier. Install your bolts, then rotated it back to the desired position. You want to hand tighten in increments, all the bolts in a criss cross fashion, meaning don't run one bolt all the way down hand tight then move to the another. Doing it that way can put the cover at an angle.

Turbine housing, depending on how long it's been, IE how much carbon and rust have set in, it may be necessary to soak the housing over night with some rust penetrating oil like PB blaster or WD-40. If it's new, it should just rotate freely once you loosen all the bolts. Depending on how much you have to clock the turbine housing, it maybe necessary to re-position the c-clamps that bolt the housing to the center cartridge. No matter what, make sure that the center housings' oil feed and return are correctly orientated, oil feed straight up at 12 o'clock and oil return straight down at 6 o'clock. If it's stuck on even after soaking it a few nights, you might have to take a hammer to it and give it a few love taps to break the carbon seal.
Once you have it orientated correctly, hand tighten in increments the bolts the same way you did the compressor cover in a criss cross fashion.
You should be good to go from there.
