If that's looking up from underneath, what kind of mod has been done to your frame???

Notice in the picture, my crude lines. The black line traces your frame, it's squared off and protruding into the down pipe. The red line indicates the rounded shape of non modified GN frames at that point.
 
I have had this car since 1996 and have never had any frame mods done. This thing is driving me nuts, but I guess we have all been there so point in time.

So last night I tried loosening both driver and passenger side motor mounts. Lifting the passenger side all the way up and lowering the drivers side down. This have me a little room but did't fix it. The DP still rest on the frame.

I am still leaning toward it being the ATR/DP combo. I have compare my ATR against an TA Performance header. To me there is a difference in the turbo flange and the angle in which it sits. I think if I had that angle that the TA headers have, then the DP wouldn't touch.

The first picture is of the 3 bolt flange on the ATRs and the second flange is the TA Performance flange.

Bob, Look close at the original photo. Looks like a plate has been welded to the frame there, you can see the edge of it in the frame cutout.
 
Another way I fixed one was to mill a .005" taper on the exhaust housing, but then again I have a mill so I cheated.

If you understand projection of angles a little goes a long way !
.03" slop in the mount holes (figure 1 degree of slotting on a 3.5" bolt circle) will yeild approx .020" per inch, times maybe 30" gets you .60" thats almost 5/8" of an inch where you are having clearance problems.
