When i shift from park to drive or drive to reverse, there is a clunk sound that occurs, has anyone hads this problem, all the universal joints mare fine.

usually it is just miles. Mine does it as well as most. Dont worry bout it unless it starts to make noise driving or starts to shake or vibrate at road speed..

It could also be a clunk sound in the rear that's being transmitted by the driveshaft.

Actually

What you hear is driveshell clunk if it is actually in trans. The driveshelll and direct drum lock into one another with tabs. When they wear, they get clearence. When reverse to drive or drive to reverse it changes direction and will give you a metallic sounding clunk. Not really a big deal but if you rebuild you may want to "tighten" it up and by that I mean replace either or both of the interlocking parts. But will not hurt anything so you are cool.
