I have an 4" inlet turbo and a 1" intake spacer bar to accommodate. The issue is my hood liner (which was worn out already) has a hole in it. I picked up a NOS uber rare replacement but will not install until clearance issue is addressed.
Suggested solution for your consideration:
Modify the EGR block off plate to accept vacuum ports and eliminate the vacuum block.

I'm also running a 4" S ported shroud on my turbo & didn't need any spacer under the plenum. My vacuum block is not touching my hood liner either. Although my HR Parts poly motor mounts have raised the engine somewhat so my 3" Precision SLIC inlet pipe is rubbing on my hood liner.

Wow that's supper clean looking, like the new tubing. I think they sell that tubing at Fastenal.
I'll check the need of the 1" spacer and will alter doghouse as suggested.

What kind of shape are your body mounts in? If the old ones are shot, the body might sit a little low on the chassis.
 
Good point, noted my downpipe was dented. So I may be sitting low. I'll replace this winter, thanks I would not have thought of that!!
 
HR mounts raised motor a bit.
