I switched to an external wastegate setup and I'm trying to find out what I hook up to the bottom port on the wastegate. I know on the top one I run to my boost controller and then to the port on the turbo but not sure on the bottom

that is correct, and also helps see what we mean by "side" and "top", which get confused sometimes when the gate is mounted at an angle.

that looks like an old ATR gate.

My recommendation, for your first test, is to connect a hose from the turbo wastegate connection directly to the side port, and leave the top port OPEN (unblocked). Then CAREFULLY drive the car, to make sure the gate is working and will control your boost. The add the extra hardware and go from there. External gates can stick open or closed sometimes when carbon or other stuff build up on the stem of the valve.

So, go in steps, don't just hook it all up and go for a full throttle blast.
