Upgrading the turbo with the stock elbow and downpipe. Or putting on a 3" downpipe with old turbo?

Depends how far you intend to go. If you want to upgrade to a TA49 and keep the stock elbow.DP you should be fine. If you wanted to go with a TE45A with the stock elbow, it's not gonna work.

IMO, upgrading to a TA49 and keeping the stock elbow/DP will give you more benefits than upgrading the DP to a 3" with the stock turbo.
 
Do the pipe at the same time, saves doing all that exhaust stuff again. :)

Was worth the wait for the $$$ to be saved for me.

That way you won't need to install a bigger puck in the stock housing to seal it properly. A 51 will most likely have a larger hole and the stock puck might not work with it.

Lots to consider with a turbo upgrade, make sure you get an actuator with it with the right sping rate for your combo.

Right exhaust housing too.
