My pistons specify they are for a 5.960" connecting rod.

I have a set of connecting rods that are 5.970"

Can I run these?...I'm assuming the engine will have slightly higher compression ratio.

I don't see why not. As long as you have enough deck height and the piston doesn't come out of the hole at TDC you should be ok.
 
Mine came out to 8.5: with cometics, same rods diamond off the shelf pistons, and iron heads the were milled for straightness. Should be fine.
