First off my transmission is modified to when the shifter is in low (L1) to be in Trans brake mode ( It is a column-shift ). When I drive the car in either over-drive or just drive, it will sometimes do a double shift. Not always, but sometimes going though the gears. It is "normal" all the other times.

Is there something I can look for as to why it is doing this ?
 
I think what you are referring to is "hunting" between gears. Depending on what mods were done to the trans this issue does come up. Is the direct clutch modified for dual feed? Which gears does it hunt between. Usually it is 2nd and 3rd when the hunting occurs.

I bought the car with the transmission (and most upgrades done) in it. Yes, it is the second-third gear shift mostly.


Will a gear change in the rear end help solve this ?

Changing rear end gears won't help. This is a common problem with some builds...2nd-3rd hunting under light throttle. Calibration in the trans has to be changed to cure the problem which means the transmission will have to come out and torn down to see what was done to it. If you can tolerate it I would just leave it alone. With out knowing what was done to the transmission it's almost impossible to recommend a cure. The next time the transmission has to come out (and most likely will) is when I would address the issue.
