So what are the changes that make the biggest improvement over stock for accelleration? What can be done to make a GN quicker while keeping the majority of the car stock? If you had a low mileage stock GN today, would you do anything to it?

My vote goes for the Dutt neck.
Assuming the engine is an air pump and needs air in/out as quickly as possible. :D
Maybe a chip?! :p

Fuel pump, adjustable waste gate, open element K&N air filter, test pipe for the catastrophic converter and a "spring cleaning" and you should be running pretty good. Oh yeah get a scan tool!

What randy said, plus a good 100 chip and alky injection. I had a blast when my car was fairly stock with the stock turbo, injectors, intercooler etc and had the boost set at 21 lbs and fairly high timing with alky injection. It spooled like mad and would light up the 245 BFGs at anything under 40mph. :D

Modify it and drive it.

It's an $18K car, just like a used Camry. ;)

Spring cleaning, fuel mods., chip, exhaust, any missing service, belts/hoses, injector cleaning, add an alky. kit, tires, scantool/gauges, and DRIVE IT.

If it was one of those special $25K ones all stock I probably wouldn't buy it. :p

What do you consider special? It has 5800 miles and is a pretty much loaded astroroof in like new condition. This is my second ultra low mileage GN. I've had it for a year and have gone back in forth on whether to keep it or not....it just doesn't get driven. Part of me wants to free up my garage, and part of me wants to make it a little quicker and have a blast with it.

If it doesn't get driven that much, I'd make the minor changes several have suggested, keep the stock parts, and drive it on sunny days. 20 years from now, you'll still have a very nice GN with less that 20-30k miles. on it. I average about 2000 miles a year at most on my GN. Only problem is that mine has 200k miles on it.

Best Bang for your $$$Bucks. Walboro 340 fuel pump with hot wire kit, Blue top injectors, Hooker cat back exhaust, RJC power plate, SMC Alky kit (using overflow bottle and methanol). If you want the combo of any type to out perform everyone else, you must contact Eric Marshall (TurboTweak) for a custom chip.

Ribmaster, so is the methanol the best fluid for the alky?

I have been using methanol for about 3 months, my car runs faster with it and doesnt seem to detonate as much compared to the denatured alky we were using.

Ribmaster is my dad  :D

After doing the PM items already mentioned, the biggest bang for the buck for me was the test pipe. I gained a solid 4 tenths in the 1/8 mile. I got the pipe used for $30.

Best bang for the buck to enhance acceleration is sticky tires. :D No contest. I dropped more than 1 full second off my 1/4 mile time by switching from street tires to Hoosier QTPs.

This probably isn't the answer you were looking for though.
