Now I know I used the 3.5 THDP with a stock turbo before, however now when I bolt it up to a stock turbo there is a small gap thats not being sealed on the top of the downpipe...any ideas?
 
miniscule...about the size if you took a quarter and slide it in the gap...I provided a pic.

You could try a big fluffy gasket like the remflex's ???


Yup, I agree....
looks like you have 2 choices....1) run a gasket.....or
2) true up your DP flange & / or the face of your turbo exh housing by getting them machined flat.

Simpler choice would be #1.

Any leak anywhere on these cars is a problem. You sure it's not hitting somewhere?
 
That will not cause a running problem. It will however make a nasty leak sound and send fumes into the cabin. If you used the same turbo and DP together with no problems, then something isn't lined up. The DP is opened up to a GTQ wheel, so it "underlaps" the stock housing.
 
call up rjc and get their "internal wastegate delete flange" then drill out the hole for the wastegate puck....i bet bet bet that teh rjc has enough "slop" to cover up the edge that your DP doesnt cover
